After enabling Active mode, the reader works as expected, however it defaults back to standby after about 20 seconds. Is there a way to make sure the reader stays in active mode?

Also, I believe you are accessing the operating mode from Web Console. Fyi, the web console was meant for basic demo of tag reading and it is not for a complete solutions.
if you would like to test on further functionality of FX9500, I would recommend you to test with Zebra Demo Application.
